Comprising more than 400,000 described species across nearly every terrestrial and freshwater habitat, beetles (Order Coleoptera) regulate foundational ecosystem processes including epigean arthropod and weed-seed predation, mammalian dung burial and soil nitrogen mineralization, top-down suppression of sap-feeding hemipteran pests, coarse woody debris decomposition, and canopy-scale herbivory [1] [2] [3] [4]. Reconstructing how these ecological guilds originatedāand how contemporary populations within these guilds respond to Anthropocene megadroughts, classical biological control introductions, and agricultural intensificationārequires bridging two distinct evolutionary scales:

All sequence records in VAL-SET-057-COLEOPTERA-FUNCTION-SKYLINE-212RECS were fetched directly from NCBI Entrez into crvscience-labs/cache/ (comprising 212 primary verified NCBI RefSeq and GenBank sequence records totaling 1,178,454 raw nucleotide bases on disk, audited via SHA-256 checksums before alignment). Prior to progressive multiple sequence alignment, a programmatic pre-MSA completeness audit verified that every core mitochondrial genome (T001āT064, spanning 15,078 bp in Harmonia quadripunctata NC_085686.1 to 19,444 bp in Sitophilus zeamais NC_030764.1), every nuclear functional locus (40 sequences across 6 functional gene families), and every localized PopSet isolate (108 isolates across 3 independent species cohorts, N = 36 per PopSet) represented a complete, unfragmented locus record. Aligning 100% of all downloaded sequences across their full lengths produced four primary alignments:

*MAFFT Alignment Bottleneck)Figure 4 and Tables 3Aā3B report the 9-column RuNIE Pipeline Comparison across all four experimental regimes for both the 64-species, 16-locus functional phylogenomic supermatrix (Table 3A, L = 37,741 aligned columns) and the three localized PopSet Bayesian coalescent skyline reconstructions (Table 3B, N = 108 isolates across L = 1,248 + 709 + 868 aligned columns). Decomposing wall-clock execution time by pipeline stage exposes a striking scaling asymmetry between progressive multiple sequence alignment and downstream phylogenetic/coalescent inference [1] [10] [11]:

Integrating our 16-locus, 64-species functional phylogenomic timetree (L = 37,741 aligned columns) with codon selection models (*PAML v4.10.10 codeml) and three independent Bayesian coalescent skyline reconstructions (runie-mcmc-skyline and *BEAST v1.10.4) reveals how deep macroevolutionary trait acquisitions pre-adapted Coleoptera lineages for their contemporary Anthropocene demographic trajectories. In the Early Permian (295.0 Ma), ancestral Coleoptera diverged into two primary ecological trajectories: Suborder Adephaga (Clade [B] Carabidae, crown 205.5 Ma), which specialized as cursorial epigean predators armed with prognathous mandibles and explosive pygidial defense glands, and Suborder Polyphaga (crown 237.0 Ma), which exploited detritivorous and fungal niches before radiating across terrestrial vegetation [2] [3] [4]. Within Polyphaga, Scarabaeidae (Clade [C], crown 152.0 Ma) engineered an internal hindgut fermentation chamber to process vertebrate dung and soil humus before shifting to root and floral herbivory in Melolonthinae and Cetoniinae, whereas Series Cucujiformia (224.8 Ma) evolved the cryptonephridic Malpighian tubule water-recycling complex (AQP/DRIP aquaporin ω = 0.9558)āunlocking arid, sun-exposed plant surfaces [2] [3].
Once Cucujiformia colonized exposed plant canopies, its two major constituent lineages diverged into opposing trophic roles that directly govern modern forest and agricultural stability. Superfamily Coccinelloidea (Clade [D] Coccinellidae, crown 153.8 Ma) shifted from mycophagy to top-down predation on sap-feeding Sternorrhyncha (aphids and scale insects), evolving harmonine/coccinelline alkaloid reflex bleeding that later enabled Harmonia axyridis (PopSet 2) to survive an 88.1% biocontrol founder bottleneck (Ne = 62,937) and explode 37.4-fold into a dominant global invasive bridgehead population (Ne = 2,351,789) [17] [18]. Conversely, Clade Phytophaga (Cerambycidae, Chrysomelidae, and Curculionidae; crown 174.0 Ma) acquired bacterial and fungal genes encoding GH45 cellulases (ω = 0.8260), GH28 pectinases (ω = 0.2251), and GH5 mannanases (ω = 0.3024) via horizontal gene transfer [5] [6]. Paired with positively selected CYP6 cytochrome P450 monooxygenases (ω = 1.0657) that detoxify conifer oleoresin monoterpenes, this enzymatic toolkit enabled phloeophagous Scolytinae bark beetles such as Dendroctonus ponderosae (PopSet 1) to respond to 20th-century fire suppression and 21st-century winter warming and megadrought with an 11.1-fold eruptive population outbreak (Ne = 184,439 to 2,052,657) across western North American pine forests [15] [16]. Meanwhile, in arable agroecosystems, the epigean carabid predator Pterostichus melanarius (PopSet 3) suffered an 83.0% post-1950 demographic crash (Ne = 815,408 to 138,656) under deep tillage and broad-spectrum insecticide regimes before rebounding to Ne = 260,420 where perennial grass-strip "beetle banks" and integrated pest management corridors were established [19] [20].
Across the 16-locus, 64-species Coleoptera supermatrix (L = 37,741 aligned columns) and the three independent 36-isolate PopSet skyline cohorts, combining Stage 1 popgen-blind-dualpass RY3 third-codon recoding with FreeRate GTR+F+R4 phylogenomics and 10,000-generation (20% burn-in) runie-mcmc-skyline sampling reduces compositional heterogeneity by 85.0% (RCFV = 0.0067 vs. 0.0447), prevents the +68.0% terminal coalescent population inflation observed in uncleaned controls, and achieves a 21.0-fold runtime speedup in Native Rust (17.94 s vs. 377.29 s Hybrid and 1,513.06 s full External UFBoot) by eliminating the 80.1% *MAFFT v7.526 progressive alignment bottleneck [1] [7] [10] [11].
