Biomolecular Pocket Detection & Small-Molecule Docking: Benchmarking Alpha-Sphere Druggability and SE(3) Empirical Scoring Against fpocket and AutoDock Vina

Evaluating 3D Voronoi alpha-sphere cavity clustering, Schmidtke–Barril druggability, and 6-term SE(3) + torsional small-molecule docking across 8 eukaryotic, antimicrobial-resistance, and de novo enzyme crystal complexes and 2 negative controls

✨ Executive Summary

Identifying ligand-binding cavities on three-dimensional protein surfaces and predicting small-molecule binding poses are central computational steps in structural biology and comparative resistome analysis. We benchmarked a native four-stage Voronoi alpha-sphere pocket detector and SE(3) empirical docking engine against fpocket v4.2.3 and AutoDock Vina v1.2.7 across eight RCSB PDB co-crystal complexes (1UYD, 6X3P, 4BDF, 1G50, 4URL, 4ZAM, 1RX2, 5RGF) and two pocketless negative controls. The native pipeline achieves r = 1.0000 druggability concordance, r = 0.9996 binding free-energy correlation (mean absolute error = 0.135 kcal/mol), and a mean heavy-atom redocking RMSD of 0.45 Å across all eight positive targets.

1. Biophysical Architecture: Bridging Voronoi Alpha-Sphere Cavity Topology and SE(3) Empirical Free-Energy Docking

When a genomic variant alters an amino acid within an enzyme or receptor, its functional consequence often depends on how that substitution reshapes the three-dimensional geometry, electrostatic polarity, and steric volume of a surface cleft. Computationally evaluating ligand binding requires solving two coupled geometric and thermodynamic problems:

  • Geometric Cavity Detection & Druggability Assessment (fpocket Regime): Given Cartesian protein heavy-atom coordinates, how do we distinguish a deep, desolvated binding pocket capable of encapsulating a small-molecule metabolite or inhibitor from shallow, solvent-exposed surface grooves? Using 3D Voronoi tessellation, an alpha-sphere (α-sphere) is defined as a sphere tangent to four receptor heavy atoms that contains no internal atoms (Le Guilloux et al., 2009). Filtering α-spheres by radius (rmin = 3.2 Å to rmax = 6.2 Å), clustering adjacent spheres by single-linkage spatial proximity, and evaluating the Schmidtke–Barril logistic druggability score (Ddrug ∈ [0, 1]) over apolar α-sphere fraction, local hydrophobic density (ρhyd), and Kyte–Doolittle hydrophobicity isolates high-affinity binding clefts (Schmidtke & Barril, 2010).
  • Rigid-Body SE(3) + Torsional Pose Optimization (AutoDock Vina Regime): Once a candidate binding pocket is localized, predicting how a flexible small molecule binds within that cavity requires searching the six degrees of freedom of rigid-body position (x, y, z) and orientation in SE(3), plus Nrot rotatable single-bond torsion angles, under an empirical free-energy functional (Trott & Olson, 2010; Eberhardt et al., 2021).

In the AutoDock Vina empirical scoring function, pairwise inter-atomic and intra-ligand interactions at surface distance dij = rij − (Ri + Rj) (where Ri and Rj are X-Score van der Waals radii) are evaluated across five weighted steric, hydrophobic, and directional hydrogen-bond terms:

Einter = Σi ∈ lig Σj ∈ rec [ wg1 G1(dij) + wg2 G2(dij) + wrep Erep(dij) + whyd H(dij) + whb HB(dij) ]

where G1(d) = exp(−(d / 0.5 Å)2) and G2(d) = exp(−((d − 3.0 Å) / 2.0 Å)2) are attractive steric Gaussians (wg1 = −0.035579, wg2 = −0.005156), Erep(d) = d2 for d < 0 is a quadratic steric clash penalty (wrep = +0.840245), H(d) is a linear ramp over [0.5 Å, 1.5 Å] between hydrophobic carbon/halogen atoms (whyd = −0.035069), and HB(d) is a linear ramp over [−0.7 Å, 0.0 Å] between donor–acceptor pairs (whb = −0.587439). The predicted binding free energy ΔGdock (kcal/mol) applies the conformational entropy penalty for Nrot active rotatable bonds (wrot = 0.05846):

ΔGdock = Einter / (1 + wrot · Nrot)

To benchmark our four-stage native Rust engine head-to-head against external reference binaries, we compiled and wired both fpocket v4.2.3 and AutoDock Vina v1.2.7 into an automated ten-locus calibration harness (Figure 1).

Across the ten benchmark targets, our native engine achieves a Pearson correlation of r = 1.0000 for pocket volume and druggability against fpocket v4.2.3, a mean active-site localization distance (DCA) of 2.36 Å (100% within the standard ≤ 4.0 Å success criterion across all 8 positive targets), and a docked free-energy correlation of r = 0.9996 (mean absolute error = 0.135 kcal/mol) against AutoDock Vina v1.2.7 (Table 1). Furthermore, executing the entire 10-target cavity detection and redocking sweep in multi-threaded native Rust completes in 882.9 ms compared to 46,090.8 ms for sequential fpocket + AutoDock Vina invocations (a 52.2× wall-clock speedup).

3. Interactive 3D Receptor–Ligand Pocket Viewer & Focal Active-Site Contact Maps

Use the interactive 3D molecular viewer below to rotate, zoom, and inspect all eight calibrated protein–ligand complexes in real time. Each structure includes the active-site receptor pocket trace (Chain A) and the co-crystallized vs. docked small-molecule inhibitor pose (Chain L), allowing direct visual comparison of native redocked poses against experimental RCSB PDB coordinates:

To illustrate how empirical scoring terms decompose across chemically diverse binding pockets, Figure 3 compares three focal active sites from our calibration cohort:

  • Hydrophobic Steroid Enclosure in Human Estrogen Receptor-α (1G50, ESR1 + 17β-Estradiol): The endogenous hormone 17β-estradiol (EST, 20 heavy atoms, 0 rotatable bonds) sits inside a tightly sealed 541.6 Å3 cavity (74 α-spheres, 70.3% apolar fraction, hydrophobic density ρhyd = 59.19, Ddrug = 0.751) with a pocket centroid offset of just 0.48 Å from the ligand center of mass. Its high binding affinity (ΔGdock = −11.61 kcal/mol native vs. −11.60 kcal/mol Vina; RMSD = 0.51 Å) is driven by dense van der Waals and hydrophobic packing along the steroid A–D rings combined with dual polar hydrogen-bond clamps at opposite ends of the cavity: Glu353/Arg394 anchoring the phenolic 3-OH group and His524 anchoring the 17β-OH group.
  • Deep Gatekeeper & Hinge Pocket in Bruton's Tyrosine Kinase (6X3P, BTK + UM4): The 44-heavy-atom inhibitor UM4 spans the ATP hinge, gatekeeper cleft, and back pocket of BTK (146 α-spheres, V = 1,276.7 Å3, apolar SASA = 215.2 Å2, DCA = 1.43 Å). Both engines recover an exceptionally deep free-energy minimum (−21.12 kcal/mol native vs. −21.40 kcal/mol Vina; redocking RMSD = 0.16 Å) stabilized by hydrogen bonds to the hinge backbone (Met477 at 2.75 Å, Glu475 at 3.10 Å) and gatekeeper Thr474 (2.77 Å) alongside sulfonamide/selectivity-pocket contacts with Cys481 and Asn484.
  • Covalent-Proximal Serine β-Lactamase Oxyanion Hole (4ZAM, K. pneumoniae SHV-1 + Avibactam): Evaluating the non-β-lactam diazabicyclooctane inhibitor avibactam (NXL) inside K. pneumoniae SHV-1 highlights a classic biophysical boundary between non-covalent scoring and covalent catalysis. In the co-crystal structure 4ZAM, the carbamoyl carbon of avibactam is covalently bonded to catalytic Ser70 Oγ at 1.40 Å—well inside the non-covalent van der Waals contact sum (RC + RO = 3.42 Å). Consequently, evaluating the unrelaxed crystal pose under a purely non-covalent potential produces an artificial steric repulsion spike (+12.45 kcal/mol in vina --score_only). Allowing local/global SE(3) + torsional relaxation relieves the covalent overlap while preserving the polar hydrogen-bond network across Ser70, Ser130, Asn132, Thr235, and Arg244, converging to ΔGdock = −6.80 kcal/mol (native) and −6.82 kcal/mol (Vina) at 0.92 Å RMSD.

Discussion & Key Takeaways

1. Why Geometric Alpha-Sphere Druggability Must Be Paired with Polar Contact Scoring: While purely geometric and hydrophobic cavity descriptors (fpocket druggability Ddrug) accurately rank enclosed apolar binding sites such as human ESR1 (Ddrug = 0.751), CHEK2 (0.775), and E. coli DHFR (0.960), they systematically under-score shallow, highly polar catalytic clefts such as the class A β-lactamase oxyanion hole in K. pneumoniae SHV-1 (where polar SASA exceeds apolar SASA by nearly two-fold). Combining Stage 1–2 α-sphere topology with Stage 3–4 directional hydrogen-bond and electrostatic complementarity prevents false-negative rejection of polar antimicrobial-resistance enzymes.

2. Non-Covalent Breakdown at Covalent Bond Distances: As illustrated by avibactam in 4ZAM (Ser70 Oγ–C7 distance = 1.40 Å), evaluating covalently bound crystal poses directly under a non-covalent quadratic repulsion term produces artificial positive energy spikes (+12.45 kcal/mol). Incorporating pre-reaction non-covalent pose relaxation or explicit covalent-warhead tether awareness is essential when screening serine β-lactamase or cysteine-targeted kinase inhibitors (such as Cys481-proximal BTK scaffolds).

3. Candidate Hypotheses for Downstream Comparative Genomics & Structural Bioinformatics: Operating as a fast, zero-dependency computational screening module (52.2× faster than sequential external binary calls), this calibrated pocket-detection and docking engine can be chained directly downstream of our codon selection (PAML/BEB) and horizontal gene transfer resistome pipelines to evaluate whether positively selected or horizontally acquired amino acid substitutions remodel active-site volume, druggability, or inhibitor steric complementarity.
