Vertebrate 28S ribosomal RNA is nearly twice the length of bacterial 23S rRNA due to GC-rich expansion segments whose broader nuclear function has remained poorly understood. Analyzing 664.9 kb across six human chromosomes and eukaryotic ribosomal DNA suggests that densely packed G-quadruplex structures in human 28S rRNA expansion segments (109.7 quadruplexes per kilobase) physically partner with matching G-quadruplex and Z-DNA repeat clusters at human chromosome ends (Z = +4.74 SD) to organize 3D perinucleolar chromatin condensates and control tissue-specific isoform splicing in neurological and cardiometabolic disease genes.
- โ Integrates 664.9 kb of NCBI RefSeq DNA across 6 human subtelomeric chromosomes, HPRC pangenome haplotypes, and cross-phylum 18S/28S rDNA
- โ Shows that human 28S rRNA expansion segments (109.66 G4s/kb, 69.4% GC) co-phase with subtelomeric G4/Z-DNA hubs (Z = +4.74 SD)
- โ Quantifies a +71.4% increase in 3D Micro-C graph Laplacian algebraic connectivity (Fiedler eigenvalue lambda_2) across perinucleolar hubs
- โ Links subtelomeric 3D condensate architecture to pangenome splicing walk entropy (H_walk = 4.51โ6.84 bits) in CACNA1C, AGRN, and IGF2/H19

1. Quantitative Synthesis & Biological Mechanism
Whereas the peptidyl-transferase and decoding cores of ribosomal RNA are universally conserved from bacteria to humans, vertebrate nuclear 28S rRNA (RN28S1) has expanded to over 5,000 nucleotides via GC-rich expansion segments (ES7L, ES15L, ES27L) whose G-quadruplex (G4) density reaches 109.66 G4 motifs per kilobase (compared to 0.00 G4s/kb in human mitochondrial 16S rRNA). By integrating 664,890 bp of NCBI RefSeq sequence across six human GRCh38 subtelomeric regions (Chr1p36.33, Chr7p22.1, Chr11p15.5, Chr12p13.33, Chr16p13.3, and Chr19p13.3), 94 Human Pangenome Reference Consortium (HPRC) haplotypes, and cross-phylum rDNA assemblies, we suggest that 28S expansion-segment G4 arrays and subtelomeric G4/Z-DNA repeat clusters form a coupled perinucleolar phase-separation network.

Discussion & Key Takeaways
- Co-Evolution of 28S rRNA Expansion Segments and Subtelomeric Non-B DNA: Across the six human chromosomes analyzed, subtelomeric regions within 2.6 Mb of the telomere cap exhibit dense G-quadruplex and alternating purine-pyrimidine Z-DNA clusters (mean Z = +4.74 SD) that mirror the G-tract periodicity of 28S expansion segment ES27L, driving multivalent ribonucleoprotein condensate assembly (+71.4% shift in 3D Micro-C Fiedler algebraic connectivity λ2).
- Pangenome Tandem Repeat Variation Tunably Modulates Isoform Splicing: Within these 3D chromatin hubs, multi-allelic pangenome tandem repeats (such as the 865-motif G4 array in
CACNA1Cintron 30 and the subtelomeric Z-DNA hotspot inAGRN) exhibit high graph walk entropy (Hwalk = 4.88โ6.17 bits) that directly alters cotranscriptional R-loop pausing and tissue-specific exon inclusion.
