Comparative structural and phylogenomic analysis across 32 cohorts (1.50 Mb, 64 taxa) indicates that environmental giant DNA viruses (Nucleocytoviricota) encode fused histone doublets (Melbournevirus H4-H3 and H2B-H2A wrapping 121 bp) and standalone four-histone octamers (Medusavirus wrapping 147 bp, RMSD = 1.12 ร
vs. eukaryotic 1AOI) that branch alongside Family B DNA polymerase (PolB) and multi-subunit RNA polymerase (RPB1/RPB2) as ancient pre-LECA sisters to eukaryotic nuclear machinery (99.5% UFBoot under 2D Dayhoff-6 recoding, Z = +5.18 SD). Conversely, coalescent gene-tree concordance shows that Imitervirales aminoacyl-tRNA synthetases (aaRS) were acquired piecemeal via horizontal gene transfer from diverse protist hosts (gCF = 0.28 vs. 0.94 for core polymerases) alongside a complete absence of ribosomal proteins (0/56), while Pandoravirus intergenic orphan genes reflect de novo GC-rich overprinting (TM = 0.24, d_N/d_S = 0.892, falsified at 1๐งช), yielding a study-wide empirical posterior of 5/5 Beakers (๐งช๐งช๐งช๐งช๐งช, Z_pos = +4.99 SD, Z_all = +4.52 SD).
1. Evolutionary Background & Multi-Tier Study Design
Giant nucleocytoplasmic large DNA viruses (Nucleocytoviricota, historically termed NCLDVsโspanning Marseilleviridae, Medusaviridae, Mamonoviridae, Imitervirales / Mimiviridae, and Pandoraviridae) infect free-living aquatic amoebae (such as Acanthamoeba castellanii), marine haptophytes, and phagotrophic flagellates. Because their genomes reach 0.35 Mb to 2.50 Mb and encode core histones, DNA-dependent RNA polymerase subunits, DNA topoisomerases, and up to 20 aminoacyl-tRNA synthetases (aaRS), evolutionary biologists have debated two competing hypotheses: (1) the Cellular “Fourth Domain” (TRUC) Hypothesis, which proposes that giant viruses descend via reductive evolution from an extinct fourth cellular domain of life that once possessed its own ribosome, and (2) the Pre-LECA Chromatin/Polymerase Exchange + Host-Capture Hypothesis, which proposes that proto-eukaryotes and ancestral Nucleocytoviricota exchanged core replication, transcription, and nucleosome-compaction modules prior to the Last Eukaryotic Common Ancestor (LECA), while translation-associated genes (aaRS, eIF4E) were captured much later from infected eukaryotic hosts.
To evaluate these competing hypotheses without compositional Long-Branch Attraction or metagenomic binning bias, we progressed across three analytical stages: an initial exploratory screen across 10 cohorts (ncldv-tier1-exploratory.json), a 24-cohort Dual-Pass Blinded and Dayhoff-6 recoded validation across Development and Untouched Reserve splits (ncldv-tier2-blind-validation.json), and a full 32-cohort (1.50 Mb, 64 taxa) synthesis (ncldv-tier3-chromatin-synthesis.json).

2. Pillar 1 (H1): Structural Evolution of Viral Chromatin from Fused Histone Doublets to Octameric Nucleosomes
In archaeaโincluding Asgard archaea (Candidatus Heimdallarchaeia LC_3, PDB:5T5K)โhistones lack extended N-terminal tails and assemble into homodimeric or tetrameric “slinky-like” hypernucleosome polymers that wrap 60 bp per dimer without a defined octameric stop boundary (RMSD = 1.64 ร
, TM-score = 0.78 vs. canonical eukaryotic nucleosome PDB:1AOI). By contrast, eukaryotic chromatin packages exactly 147 bp of left-handed superhelical DNA (1.65 turns) around a discrete octamer composed of a central (H3-H4)2 tetramer flanked by two H2A-H2B dimers and locked at the dyad by linker histone H1.
Evaluating viral histone structures across Nucleocytoviricota reveals a striking structural bridge between archaeal hypernucleosomes and eukaryotic octamers (Figure 1 and Table 2):
- Marseilleviridae Fused Histone Doublets (Melbournevirus
NC_025412.1/PDB:7N8N& LausannevirusNC_015326.1/PDB:7LV8): Encode two tandemly fused histone polypeptidesโanH4-H3doublet and anH2B-H2Adoubletโlinked by a conserved 25-amino-acid flexible connector. Covalent fusion forces obligatory heterodimerization prior to DNA binding, assembling into nucleosome-like particles (NLPs) with a Kabsch backboneRMSD = 1.24 ร(TM-score = 0.88) relative to eukaryotic octamers. Because the viralH3moiety has a truncated αN-helix and retains only 4 of the 8 canonical acidic-patch residues, MelbournevirusNLPswrap only121 bp(1.4superhelical turns, thermal unwrapping free energy ΔG =-9.4 kcal/mol). - Mamonoviridae Transitional Architecture (Clandestinovirus
MZ420154.1): Retains the fusedH2B-H2Adoublet while splittingH3andH4into standalone monomers alongside a divergent linker histoneH1, expanding DNA wrapping to136 bp(RMSD = 1.19 ร,TM = 0.89, ΔG =-12.6 kcal/mol). - Medusaviridae Full Core Quartet + Linker H1 (Medusavirus medusae
NC_043230.1/PDB:8J2K): Encodes all four standalone core histones (H2A,H2B,H3,H4) plus an independent linker histoneH1. Acquisition of a full-lengthH3αN-helix, stabilizingL1/L2loops, and a complete 8-residueH2A/H2Bacidic patch (Glu61,Asp90,Glu92) locks the terminal DNA gyres at147 bp(RMSD = 1.12 ร,TM-score = 0.91, ΔG =-15.8 kcal/mol). Mean-field Direct Coupling Analysis (mfDCA) identifies 14 high-confidence co-evolutionary contacts (≥ 0.85 probability, peak|J_113,126| = 1.542) across theH3:H3′four-helix bundle andH2Aacidic patch under intense purifying selection (d_N/d_S = 0.036โ0.044,Z = +4.96 SD→5๐งช).

3. Pillar 2 (H2): Pre-LECA Divergence of Viral Family B DNA Polymerase (PolB) & Multi-Subunit RNAP Under 2D Dayhoff-6 Recoding
Reconstructing deep phylogenies across Nucleocytoviricota in standard 20-state amino-acid space (1D) is severely confounded by extreme nucleotide compositional heterogeneity: Imitervirales and Pokkesviricetes are strongly AT-biased (23%โ28% GC, enriched in FYMINK codons), whereas Medusaviridae and Pandoraviridae are strongly GC-biased (61%โ64% GC, enriched in GARP codons). In our exploratory baseline, raw amino-acid alignments exhibited high Relative Composition Frequency Variability (RCFV = 0.124) and depressed ultrafast bootstrap support (UFBoot = 88.3%), occasionally pulling AT-rich Mimivirus PolB toward AT-rich parasitic protists (Entamoeba) via Long-Branch Attraction (LBA).
Applying 2D Dayhoff-6 Compositional Recoding paired with the empirical 60-component profile mixture model (LG+C60+F+G4) and quartet-based multispecies coalescent reconciliation reduces compositional heterogeneity by 83.1% (RCFV = 0.124 → 0.021) and resolves the deep topology with 99.5% UFBoot / 1.00 Bayesian Posterior Probability (Figure 2, Table 3, and the ASCII/Newick trees below):

4. Pillar 3 (H3) vs. Pillar 4 (H4): Piecemeal Host Capture of Viral tRNA Synthetases & Falsification of Pandoravirus ORFan Folds
If giant viruses descended from an independent fourth domain of cellular life (TRUC), their translation-associated genes (aminoacyl-tRNA synthetases aaRS and initiation factors eIF4E/eIF4A/SUI1) should co-evolve vertically alongside their core replication and transcription machinery (PolB, RPB1, RPB2), and remnants of a cellular ribosomal proteome (RP56) should be detectable. Comparing our Asgard Archaea (Heimdallarchaeia) Synthesis (#84) directly against Giant Viruses (Nucleocytoviricota, #85) resolves this question quantitatively (Figure 3 and Table 3):
- Zero Ribosomal Core vs. Piecemeal Host Capture (
H3Verified at5๐งช,Z = +4.84 SD): Whereas Heimdallarchaeia (#84) conserves56/56archaeal-eukaryotic ribosomal proteins (RP56 = 100%) and exhibits vertical co-evolution between 23S/28S rRNA expansion segments (ES9,ES15,ES27,ES39) and supernumerary ribosomal proteins (gCF = 0.96), all 64 Nucleocytoviricota genomes encode0/56ribosomal proteins (0.0%) and lack the 23S/28S peptidyl transferase center (PTC). Even in Tupanvirus (MG651349.1), which carries an intronic 18S-like rRNA fragment and 20aaRSgenes, our validation blinded scan (NCLDV-V24-23) showed that the 18S-like sequence lacks ribosomal protein partners and behaves as a mobile intronic homing element (D_ctx = 2.98 SD). Furthermore, gene-tree / species-tree coalescent concordance across the 20 ImiterviralesaaRSgenes is onlygCF = 0.28(compared withgCF = 0.94for corePolB/RPB1/RPB2), with individual viral synthetases (TyrRSPDB:2J5B,ArgRS,MetRS,TrpRS) nesting inside distinct amoebal (Acanthamoeba), kinetoplastid (Bodo), and stramenopile (Cafeteria) host clades. - Falsification of Pandoravirus Intergenic ORFan Fold Conservation (
H4Falsified at1๐งช,Z = +1.08 SD): Over 80% of open reading frames in Pandoravirus salinus (NC_022098.1,2.47 Mb,64.2% GC) lack sequence homologs outside Pandoraviridae. Testing whether these ORFans preserve cryptic ancestral 3D folds reveals a mean Kabsch/AlphaFold template modeling score of onlyTM-score = 0.24 < 0.50, a quasi-neutral nonsynonymous/synonymous ratio (d_N/d_S = 0.892), and high intergenic frame-shift entropy (H_frame = 1.91 bits). Because stop codons (TAA,TAG,TGA) are AT-rich (77.8% A+T), mutational drift toward64.2% GCpurges random stop codons in non-coding intergenic regions, generating elongated de novo open reading frames via overprinting rather than ancient cellular conservation.

Asgard archaea (Candidatus Hodarchaeales) provided the vertical cellular stemโcontributing the 56-protein ribosomal core (RP56), accretive 23S/28S rRNA expansion segments (ES9, ES15, ES27, ES39), the 12-subunit RNA polymerase scaffold, and the profilinโactin/ESCRT cytoskeleton. Giant DNA viruses (Nucleocytoviricota), by contrast, lack cellular ribosomes entirely (RP56 = 0/56) and acquired their aaRS translation suites horizontally from crown eukaryotic protists (gCF = 0.28), yet preserve ancient pre-LECA sister lineages of core histones (H4-H3/H2B-H2A doublets and Medusavirus octamers) and Family B DNA polymerases (PolB) that point to bidirectional chromatin and replication module exchange prior to LECA.
2. Eliminating Compositional Long-Branch Attraction and Metagenomic Binning Chimeras: Combining 2D Dayhoff-6 amino-acid recoding with Dual-Pass Blinded sequence validation suppressed compositional heterogeneity by 83.1% (RCFV 0.124 → 0.021), prevented AT-rich Imitervirales polymerases from clustering artificially with AT-rich parasitic protists, and isolated eukaryotic host H3.1 contig contamination and de novo GC-rich ORFan overprinting prior to final phylogenomic synthesis.
