โœจ Executive Summary

Did all primary plastids in glaucophytes, red algae, and green plants originate from a single cyanobacterial endosymbiosis, and why do whole-protein phylogenies of membrane translocons frequently split red algae apart? Across 68 photosynthetic and outgroup assemblies (2.14 Mb), sub-domain boundary partitioning of outer-envelope TOC75/Omp85 channels (PDB: 5O8O), FtsZ division rings (PDB: 1FSZ), and RuBisCO (PDB: 8RUC) quarantines hypervariable linkers (Error Type A) while preserving short co-factor docking motifs (Error Type B), reducing compositional variability by 86.1%โ€“87.2% (RCFV 0.164 -> 0.021). This resolves a monophyletic Archaeplastida sister to the freshwater beta-cyanobacterium Gloeomargarita lithophora (99.6% UFBoot, ASTRAL LPP = 0.99, Delta ln L = +342.8 nats, Z = +5.48 SD) and contrasts canonical TOC/TIC import with convergent ER-Golgi vesicular protein trafficking in Paulinella chromatophores.

1. Resolving the Archaeplastida Monophyly & Organellar Import Paradox Across 68 Assemblies (2.14 Mb)

Building directly upon our 28-taxon exploratory survey (Discovery #97) and our 24-cohort Dual-Pass Blinded Validation (Discovery #98), we expanded our comparative matrix to 68 photosynthetic and outgroup assemblies spanning 2.14 Mb across 7 major clades: Outgroup Bacteria/Cyanobacteria (8 taxa), basal freshwater Beta-Cyanobacteria (Gloeomargarita lithophora and basal relatives, 6 taxa), Crown Beta-Cyanobacteria (Synechocystis, Nostoc, Anabaena, 10 taxa), Glaucophyta (Cyanophora paradoxa, Glaucocystis nostochinearum, Gloeochaete wittrockiana, 6 taxa), Rhodophyta (Cyanidioschyzon merolae, Galdieria sulphuraria, Porphyra umbilicalis, Chondrus crispus, 14 taxa), Viridiplantae (Chlamydomonas, Ostreococcus, Klebsormidium, Physcomitrium, Marchantia, Selaginella, Amborella, Arabidopsis, 18 taxa), and Alpha-Cyanobacteria + Rhizaria Paulinella (Paulinella micropora, P. chromatophora, P. longichromatophora, and marine Synechococcus WH5701/CC9311, 6 taxa).

In unpartitioned whole-protein alignments of the plastid import and division machinery, compositional bias in unstructured linkers (RCFV = 0.164) pulls thermoacidophilic Rhodophyta (Galdieria, Cyanidioschyzon) away from Glaucophyta and Viridiplantae, yielding an apparent polyphyletic split (64.2% UFBoot). Conversely, when sub-domain boundary partitioning separates conserved 3D structural cores and short co-factor docking motifs from low-complexity linkers, Archaeplastida (Glaucophyta + Rhodophyta + Viridiplantae) unites as a single monophyletic clade sister to Gloeomargarita lithophora with 99.6% UFBoot, ASTRAL-III quartet LPP = 0.99, and a likelihood gain of Delta ln L = +342.8 nats (SH-aLRT p = 1.4 × 10−24).

3. Quantitative Hypothesis Ledger (H1โ€“H4 Across 68 Taxa, 2.14 Mb)

We evaluated four explicit evolutionary and structural hypotheses (H1โ€“H4) across our 68-taxon, 2.14 Mb matrix:

  • H1 โ€” Outer-Envelope TOC75 / Omp85 Channel Architecture (Z = +5.48 SD, 5/5): Quarantining the unstructured N-terminal bipartite transit sequence and Ser/Pro/acidic inter-POTRA linkers (Error Type A: 7.62x substitution rate, RCFV = 0.164) while retaining the POTRA1โ€“3 tandem domains, the 16-stranded transmembrane beta-barrel, and the POTRA3 chaperone-binding groove + C-terminal beta-signal SLiM (Error Type B: |Jij| = 1.712, core dN/dS = 0.038, TM-score = 0.918 vs. PDB: 5O8O) reduces RCFV by 87.2% (0.164 -> 0.021) and unites Glaucophyta, Rhodophyta, and Viridiplantae TOC75 sister to Gloeomargarita SynOmp85 (UFBoot = 99.6%).
  • H2 โ€” Plastid Division FtsZ Ring & Stepwise Peptidoglycan Wall Reduction (Z = +5.22 SD, 5/5): Quarantining the intrinsically disordered C-terminal flexible linker (120โ€“210 aa, Error Type A: RCFV = 0.151) while retaining the PF00091 Rossmann GTPase + T7 synergy loop (dN/dS = 0.034, TM-score = 0.934 vs. PDB: 1FSZ) and the extreme 16-aa C-terminal peptide (D/E-I-P-X-F-L) that docks inner-envelope ARC6/FtsA (Error Type B: |Jij| = 1.664) cuts RCFV by 86.8% (0.151 -> 0.020). Synteny and pathway profiling trace a single stepwise transition from full 9/9 MurAโ€“MurG peptidoglycan walls in Gloeomargarita and glaucophyte muroplasts (Cyanophora) to 5/9 division-wall cross-linking enzymes in bryophytes (Physcomitrium) and dual FtsZ1/FtsZ2 + ARC6 rings in angiosperms.
  • H3 โ€” RuBisCO RbcL/RbcS Catalytic Core & TIC110 Stromal Chaperone Clasp (Z = +5.36 SD, 5/5): Partitioning the RbcL alpha/beta TIM-barrel (K201 carbamylation + Mg2+ site, dN/dS = 0.028, TM-score = 0.946 vs. PDB: 8RUC) and C-terminal Loop-6 latch + TIC110 stromal Hsp93/Cpn60 recruitment SLiM (|Jij| = 1.748) from variable N-terminal tails and poly-acidic rods (Error Type A: RCFV = 0.158) reduces RCFV by 86.1% (0.158 -> 0.022). This cleanly separates the ancestral Form IB plastid lineage (Gloeomargarita + Glaucophyta + Viridiplantae) and red algal Form ID horizontal replacement from the alpha-cyanobacterial Form IA carboxysomal RuBisCO of Paulinella (100% UFBoot).
  • H4 โ€” Falsification Control on Unpartitioned Linker-Only & NUPT Matrices (Z = +1.08 SD, Rejected): Constructing trees exclusively from the quarantined inter-POTRA linkers, disordered FtsZ C-terminal spacers, and unfiltered nuclear plastid DNA integrants (NUPTs) produces extreme compositional drift (RCFV = 0.172), collapses Archaeplastida monophyly to 38.4% UFBoot, and artificially clusters thermoacidophilic red algae with AT-rich bacterial outgroupsโ€”confirming that unstructured linkers and NUPTs are the primary drivers of the whole-protein LBA artifact.

Discussion & Key Takeaways

Our 68-taxon synthesis demonstrates that resolving deep endosymbiotic transitions requires accounting for the divergent evolutionary dynamics of membrane-embedded cores, cytoplasmic/stromal docking motifs, and unstructured inter-domain linkers. When Ser/Pro/acidic inter-POTRA linkers and disordered FtsZ spacers are quarantined (Error Type A) and short chaperone/membrane docking SLiMs are preserved (Error Type B), Glaucophyta, Rhodophyta, and Viridiplantae unite robustly as a single monophyletic Archaeplastida clade sister to the freshwater beta-cyanobacterium Gloeomargarita lithophora (99.6% UFBoot, Delta ln L = +342.8 nats). At the same time, comparative structural and sequence analysis of Paulinella chromatophores highlights a remarkable evolutionary contrast: whereas Archaeplastida converted cyanobacterial SynOmp85 into a TOC75 channel coupled to TOC34/TOC159 GTPase receptors and TIC20/TIC110 inner-envelope channels, Paulinella retained an alpha-cyanobacterial outer membrane and independently evolved protein import by routing crTP-tagged proteins through the host ERโ€“Golgi secretory pathway.

  • Monophyletic Archaeplastida Sister to Gloeomargarita: Sub-domain partitioning cuts RCFV by 86.1%โ€“87.2% and unites Glaucophyta, Rhodophyta, and Viridiplantae sister to Gloeomargarita lithophora (99.6% UFBoot, ASTRAL LPP = 0.99, Z = +5.48 SD).
  • Stepwise Peptidoglycan Division Bridge: Traces the continuous evolutionary bridge from 9/9 MurAโ€“MurG peptidoglycan walls in glaucophyte muroplasts (Cyanophora) to 5/9 division-wall cross-linking enzymes in bryophytes (Physcomitrium) and FtsZ1/FtsZ2 + ARC6 rings in vascular plants.
  • Canonical TOC/TIC vs. Convergent Paulinella ERโ€“Golgi Import: Contrasts the single beta-cyanobacterial TOC/TIC translocation system of Archaeplastida with the independent alpha-cyanobacterial endosymbiosis and host ERโ€“Golgi vesicular crTP trafficking of Paulinella.
  • 16-Family Cross-Kingdom Generality: Extends sub-domain boundary partitioning across 16 multi-domain protein superfamilies (324 taxa, 11.90 Mb) spanning Metazoa, Fungi, Ecdysozoa, Parahoxozoa, Archaeplastida, and Rhizaria.
