Reconstructing deep evolutionary relationships requires balancing specimen sampling against sequence alignment length, yet adding more genomic data does not monotonically improve phylogenetic accuracy. Here we perform a multifactorial sensitivity analysis across a Panarthropoda, Pancrustacea, and Hexapoda benchmark to compare a Native Rust pipeline, an External reference pipeline, and an unconstrained Hybrid RuNIE architecture across progressive steps in taxon density and alignment length [1] [2]. We demonstrate that purine-pyrimidine third-codon recoding enables both the Hybrid and Native Rust pipelines to resolve all benchmark clades using 50% of the sampled species across the protein-coding gene core, whereas expanding alignments into non-coding mitochondrial regions yields zero topological improvement while inflating computational cost and compositional drift [3] [4]. In contrast, unrecoded external inference remains trapped by third-codon long-branch attraction regardless of alignment length. Finally, empirical clock-time scaling curves reveal that progressive sequence alignment in *MAFFT scales near-quadratically with alignment length and consumes 89.8% of total runtime on full-length supermatrices, a computational bottleneck eliminated by Native Rust’s sub-linear Gotoh aligner (557.8× alignment speedup) [1] [13] [17].
1. Introduction: Why We Perform Multifactorial (N × L) Sensitivity Analyses in Phylogenomics
When evolutionary biologists and bioinformaticians design a study to reconstruct a branch of the Tree of Life, they face a fundamental two-dimensional resource allocation question: Is it better to sequence more species (N, specimen or taxon sampling) or to sequence more genes and base pairs per species (L, character or locus sampling)? [1] [3] [4] [10] [11] For decades, a widespread assumption in molecular systematics was that simply feeding more sequence data into a phylogenetic pipeline monotonically improves tree accuracy [3] [9] [10]. In practice, however, biological sequences and phylogenetic algorithms do not scale uniformly across N and L. Without a systematic multifactorial sensitivity analysis that steps up both dimensions simultaneously, researchers are flying blind across three critical failure boundaries:
- The Under-Sampling Floor (Why a Single Barcode Gene Is Not Enough for Deep Time): A single short locus such as mitochondrial COX1 (~1.53 kb; L1) evolves under strong purifying selection (ω = 0.0117) that reliably separates closely related species and genera, but it contains too few slowly evolving amino-acid positions to resolve ancient Cambrian and Ordovician splits (540–440 Ma), leaving deep backbone nodes statistically under-determined [2] [3] [5].
- The Over-Sampling Compositional Saturation Trap (Where Adding More Sequence Data Hurts): Genomes are not uniform strings of independent characters. While the 13 mitochondrial protein-coding genes (PCGs; L1 → L4) encode hydrophobic transmembrane helices constrained by oxidative phosphorylation (OXPHOS) bioenergetics (ω = 0.0117–0.0285), 3rd-codon positions and non-coding control regions (D-loops; added in L5) mutate rapidly and accumulate extreme lineage-specific A+T compositional drift (reaching 84%–94% A+T in cave-dwelling remipedes and basal springtails versus 62%–66% in marine crabs and lobsters) [2] [4] [6] [12]. When an uncalibrated pipeline concatenates these noisy regions without compositional recoding, unrelated A+T-rich lineages are pulled together by Long-Branch Attraction (LBA)—meaning that adding more raw sequence data actively reinforces the wrong evolutionary tree [4] [12].
- The Algorithmic Wall-Clock Scaling Cliff (CPU Time vs. Biological Information): Multiple sequence alignment (MSA) and maximum-likelihood (ML) tree search algorithms scale according to power laws in specimen count and sequence length (tCPU = c · Na · Lb) [1] [13] [14] [17] [18]. When progressive aligners encounter indel-rich non-coding tails (L5), alignment time explodes near-quadratically (L1.918), consuming nearly 90% of total compute time on regions that contribute zero topological resolution.
We perform a multifactorial N × L sensitivity analysis precisely to map two coupled empirical surfaces: (1) the Information Optimality Surface—identifying the minimum specimen and locus combination needed to replicate or improve upon gold-standard published phylogenies—and (2) the "Clock Time Curve" Surface—quantifying where additional sequence data hits a diminishing-returns plateau and how different software architectures (100% Native Rust vs. 100% External Reference Binaries vs. Unconstrained Hybrid RuNIE) trade off speed against statistical detail [1] [2] [3] [4].
To execute this test on a challenging, well-characterized evolutionary radiation, we constructed a strictly nested 5 × 5 = 25-cell multifactorial sensitivity grid across our validated 100-specimen Panarthropoda, Pancrustacea, and Hexapoda benchmark cohort (122 primary NCBI RefSeq and GenBank sequence records totaling 1,527,591 bp on disk: 100 complete mitochondrial genomes T001–T100 totaling 1,459,606 bp plus 22 nuclear functional orthologs LOC-01–LOC-22 across 7 gene families totaling 67,985 bp) [1] [2] [5] [6] [7] [8]:
- Specimen Count Dimension (N ∈ {10, 25, 50, 75, 100}): Five strictly nested, clade-stratified taxon subsets (
N10 ⊂ N25 ⊂ N50 ⊂ N75 ⊂ N100) spanning all 8 primary benchmark lineages—Chelicerata and Myriapoda outgroups (T001–T008), Oligostraca (T009–T010), Multicrustacea (T011–T026), Allotriocarida Cephalocarida + Branchiopoda (T027–T038), Labiocarida Remipedia (T039–T044), Basal Hexapoda Entognatha + Apterygota (T045–T062), Palaeoptera + Polyneoptera + Paraneoptera (T063–T084), and Holometabola (T085–T100) [2] [5] [6] [11]. - Loci / Alignment Length Dimension (L ∈ {L1, L2, L3, L4, L5}): Five strictly nested genomic depth steps (every cell obeying the ≥1,000 bp hard floor) [1] [3] [10]:
- L1 (1 Locus / 5% Loci — Full COX1 CDS, ~1.53 kb/specimen): Unaligned cohort span from 15,400 bp (N = 10) to 157,776 bp (N = 100).

- L3 (7 Loci / 35% Loci — Core OXPHOS Complexes I/III/IV/V: COX1–3 + COB + ATP6 + ND1 + ND4, ~7.30 kb/specimen): Unaligned cohort span from 70,858 bp (N = 10) to 732,247 bp (N = 100).
- L4 (13 Loci / 65% Loci — Complete 13 Mitochondrial Protein-Coding Genes PCG1–PCG13, ~11.24 kb/specimen): Unaligned cohort span from 108,760 bp (N = 10) to 1,125,009 bp (N = 100).
- L5 (20 Loci / 100% Full-Length Downloaded Sequences — Complete Mitogenome 13 PCGs + 12S/16S rRNAs + 22 tRNAs + Control Region + 7 Nuclear Ortholog Families, ~15.28 kb/specimen): Full 20-locus alignment across all 100% full-length sequences on disk, yielding 80,553 aligned bp in
*MAFFT v7.526[69,911 bp mitogenome + 10,642 bp nuclear] and 180,536 bp in Native RustGotoh MSA) [1] [2] [13] [17].
Every one of the 25 (N, L) grid cells was executed across all three RuNIE architectural regimes (plus the unrecoded 0🧪 negative control = 100 binary pipeline runs, supplemented by a 32-chain multi-model combinatorial optimization sweep at the full N = 100, L = L5 anchor) [1] [2]:

3. Integrated Biological & Methodological Synthesis: Minimum Data Horizon, Saturation Plateau & Wall-Clock Scaling Laws
3.1 Biology Link 1: Minimum Information Horizon — Which Pipeline Needs the Least Data (N × L) to Achieve Optimal ln L and 100% Clade Lock?
Comparing all three regimes across the 25-cell factorial surface reveals a sharp separation between minimum-loci efficiency, minimum-time efficiency, and unrecoded systematic error (Table 2, Figure 2C, Figure 3A) [1] [3] [4] [10]:
- Least Sequence Data (Minimum N × L) for Global Optimal Per-Site Likelihood & 100% Clade Lock — Unconstrained Hybrid RuNIE (
*MAFFT + Native RY3 + *IQ-TREE GTR+F+R4):- At just N = 25 specimens × L4 = 13 PCGs (272,944 bp raw; 23,889 bp aligned; 163.81 s), Hybrid RuNIE recovers 8/8 (100.0%) of all benchmark clades (backbone nRF = 0.0227) [1] [2].
- At N = 50 specimens × L3 = 7 OXPHOS Loci (35% of loci: COX1–3 + COB + ATP6 + ND1 + ND4; 359,349 bp raw; 24,462 bp aligned; 107.85 s), Hybrid RuNIE reaches its global optimum per-site log-likelihood among multi-specimen tiers (ln L / site = −11.2543 nats/site), reduces compositional heterogeneity to RCFV = 0.0932, and locks 8/8 (100.0%) of benchmark clades with 96.6% mean branch support—requiring only 23.5% of the total sequence volume (359.3 kb vs. 1,527.6 kb) and 13.2% of the wall-clock time (107.85 s vs. 816.08 s) of the full N = 100, L5 dataset [1] [3] [12].
- Fastest Wall-Clock Time to 100% Clade Lock — 100% Native Rust RY3 (
Gotoh MSA + RY3 + ModelTest + BIONJ ML Tree GTR+F+R2):- Because Native Rust
Gotoh MSAeliminates the progressive alignment bottleneck [17], 100% Native RustRY3achieves 8/8 (100.0%) clade recovery at N = 25 × L4 (13 PCGs) in just 4.27 seconds (4,273 ms; MSA = 148 ms), and achieves full 50-taxon backbone lock at N = 50 × L4 (551,790 bp raw) in 14.82 seconds—a 16.0× speedup over Hybrid RuNIE at the same cell (237.10 s) and a 55.1× speedup over the full N = 100, L5 Hybrid run (816.08 s) [1] [18].
- Because Native Rust
- Why 100% External Unrecoded (
*MAFFT + *IQ-TREE GTR+F+I+G4) Never Reaches 100% Clade Lock at Any N × L Cell:- Across all 25 grid cells—including the full 80,553 bp *MAFFT / 180,536 bp Gotoh MSA 20-locus alignment (
N100_L5, 799.18 s)—unrecoded External ML inference remains capped at 6/8 (75.0%) clade recovery (backbone nRF = 0.1277–0.4286; marginal ln L = −1,223,120.89 nats vs. Hybrid −1,070,186.29 nats, Δln L = −152,934.60 nats) [2] [4]. WithoutRY3purine-pyrimidine recoding [12], convergent 3rd-codon A+T enrichment (84%–89% A+T in Remipedia and basal Hexapoda vs. 62%–66% in Multicrustacea) forces a systematic Long-Branch Attraction (LBA) split that no amount of additional unrecoded sequence length can overcome [4] [6] [12].

A key finding of the 25-cell sweep is that phylogenetic information density does not increase monotonically up to 100% genome length; instead, it exhibits a well-defined compositional and topological inflection point between L3 (7 loci, ~7.3 kb) and L4 (13 PCGs, ~11.2 kb), followed by a diminishing-returns and compositional-rebound zone from L4 → L5 (100% full-length mitogenome + non-coding control region + tRNAs) (Figure 3A–B) [3] [4] [10] [12]:
- Universal RCFV Minimum at L4 (13 PCGs, 65% Loci) Followed by L5 Compositional Rebound: Across every single specimen tier, Relative Composition Frequency Variability (RCFV) declines steadily as conserved OXPHOS protein-coding genes are added from L1 → L4, reaching its global minimum at L4 (13 PCGs) [1] [12]:
N10: Hybrid RCFV drops from 0.1095 (L1) → 0.1040 (L2) → 0.0860 (L3) → 0.0816 (L4 minimum), then rebounds to 0.0875 at L5 (+7.2% compositional drift).N25: Hybrid RCFV drops from 0.1176 (L1) → 0.0946 (L4 minimum), then rebounds to 0.1002 at L5 (+5.9% drift).N50: Hybrid RCFV drops from 0.1082 (L1) → 0.0908 (L4 minimum), then rebounds to 0.0921 at L5.N75: Hybrid RCFV drops from 0.1118 (L1) → 0.0887 (L4 minimum), then rebounds to 0.0907 at L5.N100: Hybrid RCFV drops from 0.1186 (L1) → 0.0998 (L4 minimum), then rebounds to 0.1011 at L5.
- Zero Topological Gain (ΔnRF = 0.0000) vs. 1.27×–6.47× Compute Penalty from L4 → L5: Once all 13 mitochondrial protein-coding genes are included (L4, ~11.24 kb/specimen), adding the remaining 35% of the downloaded sequence (stem-loop tRNAs with structural indels and the hypervariable A+T-rich non-coding control region / D-loop in L5) yields 0.0% additional clade recovery across N = 25, 50, 75, and 100 (all already at 8/8 = 100% clades), degrades site-normalized log-likelihood in N = 50 (−11.5666 → −12.3071 nats/site) and N = 75 (−13.4523 → −14.9807 nats/site), and inflates wall-clock compute by +50.3% at
N50(237.10 s → 356.31 s) and +546.5% (6.47×) in unsubsampled Native Rust atN100(53.30 s → 344.61 s) [1] [4]. - Specimen Count Plateau Beyond N = 50: Stepping from N = 10 → 25 → 50 breaks long unbroken branches on stem Remipedia and Hexapoda [6] [11], reducing Hybrid backbone nRF from 0.0714 (N = 10) → 0.0227 (N = 25) → 0.0000 (N = 50). Expanding further from N = 50 → 75 → 100 at L4 leaves all 8 ordinal/class-level backbone nodes unchanged (ΔnRF = 0.0000) while increasing wall-clock CPU time by 2.70× in Hybrid RuNIE (237.10 s → 641.19 s) and 3.60× in Native Rust
RY3(14.82 s → 53.30 s) [11]. Additional specimens beyond N = 50 contribute strictly to shallow intra-ordinal tip resolution within Diptera, Lepidoptera, Coleoptera, and Decapoda [5] [9].
3.3 Biology Link 3: Empirical Wall-Clock Time Curve O(Na · Lb) — Why *MAFFT Quadratic O(L1.918) Scaling Bottlenecks External Pipelines
Fitting ordinary least-squares (OLS) log-log power-law regressions ln(tCPU) = ln(c) + a ln(N) + b ln(Lkb) across all 25 empirical grid cells quantifies the algorithmic scaling divergence between Native Rust and External C/C++ binaries (Table 2, Figure 2A–B) [1] [13] [14] [17]:
- Native Rust
Gotoh MSAAlignment Scaling (t = 0.00138 · N1.062 · Lkb0.788 s, R2 = 0.9708): BecauseGotoh MSAselects a 6-mer medoid guide sequence and aligns all N sequences in parallel across Rayon worker threads using anchor-segmented affine-gap dynamic programming [1] [17], its wall-clock time scales linearly in specimen count (a = 1.062) and sub-linearly in sequence length (b = 0.788), completing the full 100-taxon, 1,459,606 bp mitogenome alignment (180,536 columns) in 1.29 seconds (1,286.89 ms). - External
*MAFFT v7.526Alignment Scaling (t = 0.10982 · N0.751 · Lkb1.918 s, R2 = 0.9220): Progressive guide-tree dynamic programming in*MAFFT v7.526[13] exhibits near-quadratic scaling in sequence length (b = 1.918 ≈ O(L2)). Consequently, a 10× increase in locus length from L1 (1.53 kb) to L5 (15.28 kb) multiplies*MAFFTexecution time by ~83× to ~110×, consuming 717.77 seconds (88.0% of total Hybrid runtime and 89.8% of total External runtime) atN100_L5—making Native RustGotoh MSA557.8× faster at full-genome scale [1] [2] [13]. - End-to-End Pipeline Scaling Laws:
- 100% Native Rust RY3 Total: tNative = 0.01635 · N1.469 · Lkb0.583 s (R2 = 0.8654) — sub-linear in length (b = 0.583) due to unique site-pattern compression in
ModelTestandBIONJ ML Tree[1] [18]. - 100% External Binaries Total: tExternal = 0.19069 · N0.843 · Lkb1.609 s (R2 = 0.9159) — dominated by
*MAFFT's O(L1.918) alignment step [13] [14]. - Unconstrained Hybrid RuNIE Total: tHybrid = 0.23091 · N0.888 · Lkb1.461 s (R2 = 0.9204). Notably, substituting Native Rust
Gotoh MSA(1.29 s) for*MAFFT(717.77 s) inside the Hybrid chain reduces fullN100_L5wall-clock time from 816.08 s to 99.60 s (an 8.19× end-to-end speedup) [1] [14].
- 100% Native Rust RY3 Total: tNative = 0.01635 · N1.469 · Lkb0.583 s (R2 = 0.8654) — sub-linear in length (b = 0.583) due to unique site-pattern compression in

7. Discussion & Evolutionary Synthesis: Why We Run Multifactorial Sensitivity Analyses
Why do bioinformaticians run a 25-cell multifactorial sensitivity sweep instead of simply running one big tree on all available data? Imagine trying to photograph a distant mountain range through a hazy atmosphere: increasing exposure time up to a point sharpens the mountain peaks (true evolutionary signal), but leaving the shutter open too long overexposes the sky with background glare (mutational saturation and compositional drift) while draining your camera battery (CPU wall-clock time) [1] [3] [4]. By stepping up specimen count (N = 10 → 100 species) and alignment length (L = 1 → 20 loci) across 100 compiled binary runs, our sensitivity analysis lets us see exactly where the evolutionary picture comes into focus—and where adding more DNA letters only adds glare and compute cost [1] [2] [10] [11].
7.1 Synthesis of the Four Core Findings
- Finding 1 — How You Filter the Data Matters More Than How Much Data You Have (The 3rd-Codon Recoding Lesson):
In protein-coding genes, every amino acid is spelled by a 3-letter DNA codon. The first two letters of each codon are tightly locked down by natural selection (ω = 0.0117–0.0285) because changing them alters the protein's 3D structure inside the cell's energy-producing mitochondria [16]. However, the 3rd letter of the codon can often mutate between
A/G(purines) or betweenC/T(pyrimidines) without changing the amino acid at all (a synonymous mutation) [4] [12]. Over 500 million years, cave-dwelling crustaceans (Remipedia) and primitive wingless hexapods (Collembola springtails and Protura) independently evolved extremeA+Tbias (84%–89%A+T) at those 3rd-codon positions [2] [6] [8]. When the 100% External Unrecoded pipeline analyzes raw DNA letters, its maximum-likelihood model mistakes sharedA+Trichness for shared ancestry (Long-Branch Attraction), getting stuck at 6/8 (75.0%) clades even when given all 1.53 million base pairs! By contrast, RuNIE'sRY3operator recodes noisy 3rd-codon letters into Purines (R) and Pyrimidines (Y), erasing the synonymousA/Tstatic while preserving deeper transversion changes [1] [12]. As a result, both Hybrid RuNIE and 100% Native RustRY3recover 8/8 (100%) of all benchmark clades using just a fraction of the dataset. - Finding 2 — The 13-Gene (L4) "Sweet Spot" vs. the Non-Coding (L5) Compute Trap:
As we step up from 1 gene (L1: COX1, ~1.5 kb) to 3 genes (L2: ~3.7 kb), 7 genes (L3: ~7.3 kb), and all 13 mitochondrial protein-coding genes (L4: ~11.2 kb), our tree steadily improves: base-composition bias (measured by RCFV, where lower is cleaner) drops from 0.1444 down to its global minimum of 0.0887 at L4, and all 8 evolutionary clades lock into place [1] [3]. What happens when we step from L4 (65% of loci) to L5 (100% full length) by adding the non-coding mitochondrial Control Region (D-loop) and 22 transfer RNAs? Because non-coding D-loops are packed with random insertions, deletions, and 90%
A+Trepeats, RCFV actually rebounds upward (worsens to 0.1011), the tree topology does not improve by a single branch (ΔnRF = 0.0000; 0% clades gained), and total CPU time jumps by 3.3× to 6.5× [4] [10]. In plain terms: the final 35% of non-coding mitogenome sequence costs 70%–85% of the compute budget while contributing zero phylogenetic resolution. - Finding 3 — Why Adding More Species (N) Helps Up to N = 50, Then Plateaus for Backbone Relationships:
When we only include N = 10 species, deep evolutionary branches are long and isolated, making it harder for the algorithm to infer ancestral states at intermediate nodes (recovering 7/8 clades) [11]. Stepping up to N = 25 and N = 50 strategically chosen species subdivides those long branches across all major orders, locking 8/8 (100%) of the clades with 96.6%–98.8% bootstrap support [5] [6] [11]. Stepping further from N = 50 to N = 75 and N = 100 fills in fine-scale genus and family twigs (useful if you want every individual species on your diagram), but the deep ordinal backbone remains 100% unchanged while CPU time increases 2.7×–3.6×.
- Finding 4 — The 90% *MAFFT Alignment Runtime Bottleneck vs. Sub-Linear Native Rust Gotoh MSA (557.8× Faster):
Why did the External and Hybrid pipelines take ~13.5 minutes (799–816 s) on the full dataset while 100% Native Rust finished in ~5.7 minutes (344.6 s)—and only 4.27 seconds at
N25_L4? Our log-log power-law regressions reveal the culprit: standard progressive alignment in*MAFFT v7.526scales nearly with the square of sequence length (L1.918), spending 717.77 seconds (nearly 12 minutes, or 89.8% of total runtime) just aligning gaps across the L5 sequences [13]. In contrast, Native Rust's chunked affine-gap dynamic programming aligner (Gotoh MSA) scales sub-linearly with length (L0.788), aligning all 100 full-length mitogenomes (180,536 aligned columns) in just 1.29 seconds—a 557.8× alignment speedup [1] [17].
8. Overall Conclusion: How Much Data Was Needed to Match or Improve Upon Known Findings & Best Model Set by Scenario (Speed vs. Detail)
8.1 How Much Data Did We Actually Need to Match—and Improve Upon—Known Published Findings?
A central goal of this study was to determine the minimum empirical data horizon required to reproduce—or surpass—the canonical Panarthropoda, Pancrustacea, and Hexapoda relationships established by landmark multi-gene and transcriptomic studies (such as Misof et al. 2014 [5], Schwentner et al. 2017 [6], and Lozano-Fernandez et al. 2019 [8], which resolved anchialine cave remipedes + hexapods as clade Labiocarida within Allotriocarida) [2]:
- Minimum Data to Mimic Known Published Findings (100% Backbone Clade Recovery, 8/8 Clades):
- Under Unconstrained Hybrid RuNIE (
*MAFFT + Native RY3 + *IQ-TREE GTR+F+R4), we needed only N = 25 clade-stratified specimens × L3 = 7 core OXPHOS loci (COX1–3, COB, ATP6, ND1, ND4; 24,462 aligned bp across 7 loci, or 30.4% of the full 80,553 bp *MAFFT alignment length) to recover all 8/8 canonical clades, and at N = 50 specimens × L3 = 7 loci (359,349 bp raw = 23.5% of the dataset; 107.85 s) we achieved both 8/8 (100%) clade lock and the global optimal per-site marginal log-likelihood (−11.2543 nats/site) [1] [2]. - Under 100% Native Rust
RY3(Gotoh MSA + RY3 + ModelTest + BIONJ ML Tree GTR+F+R2), we needed only N = 25 specimens × L4 = 13 mitochondrial PCGs (~11.24 kb/specimen = 272,944 bp raw, or 17.9% of the dataset) to achieve 8/8 (100%) clade recovery in just 4.27 seconds (and N = 50 × L4 = 551,790 bp in 14.82 seconds) [1].
- Under Unconstrained Hybrid RuNIE (
- How Our Recoded Pipelines Improved Upon Standard Full-Data Mitogenomic Analyses:
- Standard unrecoded mitochondrial phylogenetics has historically struggled to match nuclear transcriptomic trees of Pancrustacea because 3rd-codon
A+Tbias pulls basal hexapods and branchiopods into artificial LBA clusters [4] [6] [12]. Indeed, our 100% External Unrecoded (*MAFFT + *IQ-TREE GTR+F+I+G4) control failed to recover Labiocarida or monophyletic Hexapoda (stuck at 6/8 = 75.0% clades) even when given the full 20-locus alignment (80,553 aligned bp inN100_L5, 799.18 s, of which 717.77 s [89.8%] was spent in *MAFFT alignment alone). - By integrating Native Rust Stage 3
RY3purine-pyrimidine 3rd-codon recoding with 4-category FreeRate heterogeneity (GTR+F+R4/GTR+F+R2), RuNIE improved marginal model fit by +152,934.60 nats (ΔBIC = −305,832.57) atN100_L5, eliminated 3rd-codon LBA across all N ≥ 25 tiers, and reconciled mitochondrial supermatrix inference 100% with published nuclear phylogenomic backbones (nRF = 0.0000) using 4.2× to 8.5× less sequence data [1] [2] [5] [8].
- Standard unrecoded mitochondrial phylogenetics has historically struggled to match nuclear transcriptomic trees of Pancrustacea because 3rd-codon
8.2 Best Overall Model & Pipeline Set by Scenario: Speed vs. Detail Decision Guide
Because different research workflows prioritize either rapid turnaround, balanced compute efficiency, or exhaustive species-level tip detail, Table 5 synthesizes our empirical findings into a concrete pipeline and substitution-model recommendation for each scenario [1] [14] [15] [18]:
