โœจ Executive Summary

Reconstructing the demographic trajectory and extinction timing of archaic hominins from ancient DNA requires separating genuine coalescent bottlenecks from post-mortem cytosine deamination and nuclear pseudogene artifacts while jointly estimating tree topology, divergence dates, and effective population size over time. Here we introduce and validate a configurable long-form Bayesian Markov chain Monte Carlo sampler inside the Rust Native Inference Engine (runie-mcmc-skyline; default 10,000 generations with a 20% burn-in gate) and benchmark it against *BEAST, *IQ-TREE with *LSD2, and *PAML codeml across an 87,227-bp hominin alignment spanning Neanderthals, Denisovans, Sima de los Huesos, and modern humans. Sampling the stationary posterior distribution reconstructs a five-stage Neanderthal demographic collapse from a Middle Pleistocene effective population size of 13,893 down to 603 breeding individuals at the 39.2 ka extinction horizon, driven by recurring glacial bottlenecks, consanguineous inbreeding, and a three-fold relaxation of mitochondrial purifying selection. Finally, stage-level timing comparisons demonstrate that Native Rust completes alignment and 10,000-generation MCMC sampling 37.3-fold faster than the external *MAFFT, *IQ-TREE, and *BEAST tool chain while preventing the 22.3-fold false terminal population inflation caused by uncleaned ancient-DNA deamination.

1. Introduction: Coupled Bayesian MCMC Sampling of Phylograms, Tip-Dated Chronograms & Coalescent Skyline Trajectories

Reconstructing the evolutionary history of extinct Pleistocene populations requires solving three interdependent inference problems simultaneously: (1) estimating the unconstrained substitution phylogram (branch lengths in substitutions per site across heterogeneous substitution models), (2) calibrating the heterochronous tip-dated molecular-clock chronogram (anchoring fossil tips directly at their radiocarbon, optical luminescence, or uranium-thorium stratigraphic dates), and (3) inferring the piecewise effective population size trajectory Ne(t) from the density of coalescent intervals through time [1] [2] [3] [4]. When these three stages are executed in disconnected point-estimate tools, topological uncertainty and ancient-DNA (aDNA) post-mortem damage propagate silently into downstream demographic curves, generating spurious population expansions near the extinction horizon [1] [5] [6].

To unify these three analyses inside a single reproducible, memory-safe binary, we architected and compiled Tool #36 (runie-mcmc-skyline) in the Rust Native Inference Engine (crvscience-labs/src/mcmc_skyline.rs) [1]. The sampler exposes configurable command-line flags for total Markov chain Monte Carlo (MCMC) generations (--generations 10000 by default) and burn-in fraction (--burnin-pct 0.20 by default, discarding the initial 2,000 non-stationary warm-up states and retaining 8,000 stationary posterior samples). At each generation, a Metropolis-Hastings kernel proposes joint updates across:

  1. 95% Credible Substitution Phylogram Space: Nearest-Neighbor Interchange (NNI) and Subtree-Prune-and-Regraft (SPR) topology proposals coupled with log-normal branch-length multipliers under empirical base frequencies and FreeRate/Gamma site-rate heterogeneity (GTR+F+I+G4 / GTR+F+R4) combined with RY3 3rd-codon purine-pyrimidine recoding [1] [7] [8].
  2. 95% Credible Heterochronous Tip-Dated Chronogram Space: Subtree-slide internal node height proposals constrained by 46 radiocarbon and uranium-thorium (U-Th) fossil tip dates (spanning 430.0 ka BP at Sima de los Huesos to 39.2 ka BP at Spy 94a) under an autocorrelated log-normal relaxed molecular clock [2] [9] [10] [11].
  3. 95% Credible Bayesian Coalescent Skyline Ne(t) Space: A serial-sample Kingman coalescent likelihood coupled with a Gaussian Markov Random Field (GMRF) smoothing prior across 12 piecewise demographic epochs from 650 ka BP to the present [3] [4]:

    ln P(g, t, Θ | D) ∝ ln LFelsenstein(D | g, θ) + Σj=1..M [ ln(kj(kj − 1) / (2 Ne(tj))) − (kj(kj − 1) Δtj) / (2 Ne(tj)) ] − (τ / 2) Σm=1..11 (ln Ne,m − ln Ne,m+1)2

Aligning 100% of all downloaded sequences yields a primary multi-locus supermatrix of L = 87,227 aligned bp in *MAFFT v7.526 (17,235 bp mitogenome alignment + 69,992 bp nuclear alignment; 1,364 distinct site patterns and 2,284 parsimony-informative sites) and L = 86,612 aligned bp in Native Rust Gotoh MSA (16,620 bp mitogenome alignment + 69,992 bp nuclear alignment) [1] [12] [15].

  1. Stage I โ€” Middle Pleistocene Ancestral Hominin Divergence & Sima de los Huesos Archaic Network (650โ€“350 ka BP; MIS 16โ€“10): Following the Middle Pleistocene divergence of the Neanderthal-Denisovan lineage from modern humans, the ancestral archaic pool maintained an effective population size of Ne = 9,798.0 (95% HPD: 8,995.0โ€“10,640.5; *BEAST Clean = 9,664.6) during MIS 16โ€“13 (650โ€“480 ka), reaching a Middle Pleistocene peak of Ne = 13,893.1 (95% HPD: 12,313.6โ€“15,570.1; *BEAST Clean = 13,861.7) across 480โ€“350 ka (MIS 12โ€“10) anchored by the 430.0 ka Sima de los Huesos hominins (T005, NC_023100.1) [9] [16].
  2. Stage II โ€” African-to-Neanderthal Mitochondrial Introgression Sweep & MIS 6 Penultimate Glacial Contraction (350โ€“130 ka BP; MIS 9โ€“6): Between 350 and 220 ka (MIS 9โ€“7), an incoming wave of African-derived hominin gene flow replaced the ancestral Sima-like/Denisovan-like mitochondrial genome in early European Neanderthals, represented by the deep-branching 124.0 ka Hohlenstein-Stadel (HST) femur (T011, KY751400.1; node N09 divergence at 266.2 ka, 95% HPD: 231.6โ€“300.9 ka; *LSD2 = 268.4 ka), as Ne declined to 9,570.7 (95% HPD: 8,367.7โ€“10,929.7; *BEAST Clean = 8,784.0) [17]. During the harsh MIS 6 penultimate glaciation (220โ€“130 ka), Eurasian ice-sheet expansion fragmented eastern Siberian (Altai) and western European subpopulations (splitting at node N10 = 148.9 ka, 95% HPD: 132.5โ€“165.3 ka), compressing Ne by 67.8% down to 3,078.7 (95% HPD: 2,668.4โ€“3,615.6; *BEAST Clean = 2,897.8) [10] [18].
  3. Stage III โ€” MIS 5e Eemian Interglacial Plateau & Siberian Chagyrskayaโ€“Okladnikov Dispersal (130โ€“80 ka BP; MIS 5eโ€“5a): Warm Eemian interglacial forests (MIS 5e, 130โ€“110 ka)โ€”sampled by Altai Neanderthal Denisova 5 (T012, 122 ka), Scladina I-4A (T018, 120 ka), and the first-generation Neanderthal-Denisovan hybrid Denisova 11 "Denny" (T013, 90 ka)โ€”stabilized Ne at 3,023.1 (95% HPD: 2,613.5โ€“3,513.3; *BEAST Clean = 3,275.4) [10] [18] [19]. Subsequent MIS 5dโ€“5a cooling (110โ€“80 ka), during which Eastern European Neanderthals dispersed eastward into the Altai Mountains at Chagyrskaya 8 (T016, 80 ka) and Okladnikov 2 (T015, 80 ka), reduced Ne by 44.2% to 1,687.2 (95% HPD: 1,497.4โ€“1,904.1; *BEAST Clean = 1,852.6) [19] [20].
  4. Stage IV โ€” MIS 4 Severe Glacial Bottleneck & Sub-Deme Isolation (80โ€“50 ka BP; MIS 4โ€“Early MIS 3): The onset of the MIS 4 Pleniglacial (80โ€“60 ka) compressed Neanderthal effective population size to Ne = 1,377.4 (95% HPD: 1,208.1โ€“1,596.9; *BEAST Clean = 1,394.2), followed by further contraction to Ne = 1,039.8 (95% HPD: 924.2โ€“1,173.4; *BEAST Clean = 938.5) across 60โ€“50 ka [10] [11] [20]. Northern and central European demes were extirpated or restricted to southern Franco-Cantabrian, Italian, Balkan, and Caucasus refugia (Mezmaiskaya 1 T020 at 65 ka; El Sidrรณn 1253 T021 at 49 ka), establishing the tightly bottlenecked clade that re-colonized Europe during MIS 3 (node N11 at 98.1 ka, 95% HPD: 87.3โ€“108.9 ka).
  5. Stage V โ€” Late MIS 3 Sub-Deme Turnover, Initial Upper Paleolithic Contact & 39.2 ka Terminal Extinction Horizon (50โ€“39.2 ka BP): Across the final 10,800 years of Neanderthal existence, the high-resolution heterochronous fossil seriesโ€”Vindija 33.19/33.16/33.25/33.26 (T022โ€“T025, 45โ€“44 ka), Mezmaiskaya 2 (T026, 43 ka), Goyet Q57-1/Q305-4/Q56-1/Q53-4/Q374a-1 (T027โ€“T030, T032, 45.5โ€“42.5 ka), Les Cottรฉs Z4-1514 (T031, 43 ka), Feldhofer 1 & 2 (T033โ€“T034, 40 ka), and the terminal Spy 94a survivor (T035, 39.2 ka)โ€”captures a three-step terminal collapse [6] [10] [11]:
    • Stage V-A (50โ€“44 ka): Ne contracts to 928.8 (95% HPD: 816.3โ€“1,038.3; *BEAST Clean = 842.7) during classic late Neanderthal turnover.
    • Stage V-B (44โ€“41 ka): Coinciding with the arrival of Initial Upper Paleolithic Homo sapiens in Europe (Fumane 2 T036 at 40.5 ka; B511 T040 at 39.5 ka; Kostenki 14 T037 at 37.5 ka), Neanderthal Ne declines to 880.7 (95% HPD: 773.7โ€“1,009.5; *BEAST Clean = 867.2).
    • Stage V-C (41โ€“39.2 ka Extinction Horizon): Terminal Western European survivors in the Ardennes and Neander Valley collapse to Ne = 602.7 breeding individuals (95% HPD: 447.3โ€“766.4; *BEAST Clean = 534.7)โ€”a 95.66% reduction from the Stage I-B Middle Pleistocene peakโ€”before dropping to Ne = 0.0 after 39.2 ka BP (Stage VI), whereas contemporaneous Homo sapiens expands to Ne = 737,109 (95% HPD: 623,409โ€“864,070) [6] [11].

3. Integrated Biological & Methodological Synthesis: Ancient-DNA Deamination Hygiene, Inbreeding Mutational Load & Stage-Level Alignment Bottlenecks

3.1 Homozygosity, Consanguineous Mating (FROH), and 3.07× Relaxed Purifying Selection (ω = dN/dS) in Small-Ne Demes

According to Ohta's nearly neutral theory of molecular evolution, the efficacy of purifying selection against slightly deleterious nonsynonymous mutations depends on the product Ne · |s| [14] [18] [20]. When effective population size drops below Ne ≈ 1,500, genetic drift overwhelms purifying selection for mutations with selection coefficients |s| ≤ 6.7 × 10−4, allowing mildly deleterious amino-acid replacements to drift to fixation. Our empirical *PAML v4.10.10 codeml analysis across the 87,227-bp alignment directly confirms this genetic load accumulation (Table 1, Table 4, Figure 3B2) [14] [18]:

  • 3.07× Mitochondrial Nonsynonymous Elevation in Late Neanderthals: Whereas modern Homo sapiens mitochondrial MT-CO1 evolves under stringent purifying constraint (ω = dN/dS = 0.02635, κ = 17.83, ln L = −2,573.20), late Neanderthal demes in Stages IVโ€“V exhibit a 3.07-fold elevation in nonsynonymous substitution rate (ω = 0.08102, κ = 9.00, ln L = −2,642.98), with composite skyline nonsynonymous burden rising across the 12 coalescent epochs from ω = 0.0365โ€“0.0518 in Stage I to ω = 0.1456โ€“0.2364 in terminal Stage V [10] [14] [18].
  • Genomic Runs of Homozygosity (FROH) & Patrilocal Sub-Deme Inbreeding: Co-tracking coalescent inbreeding exposure across the 12 epochs shows the estimated inbreeding coefficient climbing 19.5-fold from FROH = 0.0157โ€“0.0222 in ancestral Stage I to FROH = 0.0680โ€“0.1190 in MIS 6/5 and reaching FROH = 0.2130โ€“0.3065 in terminal Western European survivors [18] [19] [20].
  • Functional Nuclear Ortholog Divergence & Adaptive Introgression: Across the 16 nuclear loci (L = 69,992 aligned bp), *PAML codeml resolves strong conservation on the shared vocal-motor transcription factor FOXP2 (ω = 0.05982, κ = 36.25, ln L = −3,456.29), elevated functional replacement on the Neanderthal nociceptor sodium channel SCN9A NaV1.7 carrying the M932L, V991L, and D1908G pain-sensitivity variants (ω = 0.14142, κ = 4.23, ln L = −6,917.11), and adaptive maintenance on the Neanderthal-introgressed innate antiviral loci STAT2 and OAS1 in Eurasian Homo sapiens (ω = 0.18953, κ = 5.65, ln L = −4,230.06) [10] [14].

3.2 Ancient-DNA Cytosine Deamination (5′ C→T / 3′ G→A) Hygiene: Preventing 22.3× False Terminal Population Inflation

In ancient DNA extracted from bone and tooth dentine after 39,000โ€“430,000 years underground, spontaneous hydrolytic deamination of cytosine to uracil in single-stranded overhangs produces systematic 5′ C→T and complementary 3′ G→A transition damage [5] [6] [9]. Because post-mortem deamination lesions and unexcised nuclear mitochondrial pseudogenes (NUMTs) introduce singleton and paralogous substitutions onto terminal archaic branches, an uncleaned coalescent sampler mistakes them for deep coalescent diversityโ€”inflating terminal branch lengths and tricking the Kingman coalescent prior into inferring a massive, non-existent population expansion right before extinction [1] [5]:

  • The 0๐Ÿงช Uncleaned Deamination & NUMT Artifact: When the uncleaned alignment (hominin_64_mito_uncleaned_0beaker.fasta) is evaluated in *BEAST v1.10.4 and uncleaned Felsenstein pruning without Stage 1 deamination masking and NUMT excision, Relative Composition Frequency Variability rises 52-fold (RCFV = 0.0052 vs. 0.0001), log-likelihood drops by −19,637.73 nats (−180,282.26 vs. −160,644.53), and the skyline curve fabricates a false late Neanderthal population plateau of Ne = 12,026.5 at 50โ€“44 ka and Ne = 11,934.9 at 41โ€“39.2 kaโ€”a 22.3-fold terminal inflation over the clean *BEAST estimate (Ne = 534.7) and 19.8-fold over RuNIE (Ne = 602.7; purple dotted curve in Figure 3A and red row in Figure 4C).
  • Chromosome 5p13 Nuclear Mitochondrial Pseudogene (NUMT) Trap: Similarly, retaining the archaic-like nuclear mitochondrial insertion on human Chromosome 5p13 (LOC-16, NG_008045.1; ω = 0.30985 in *PAML codeml) distorts late Neanderthal coalescent node heights (shifting node N11 from 97.8 ka to 147.8 ka in uncleaned *BEAST). RuNIE's Stage 1 popgen-blind-dualpass gate automatically excises reading-frame-disrupted NUMTs and masks terminal 5′ C→T / 3′ G→A overhangs prior to alignment and MCMC sampling [1] [5].

3.3 Stage-Level MSA vs. MCMC Runtime Breakdown: 20.9× Faster Native Alignment & 37.3× End-to-End Pipeline Speedup

Decomposing wall-clock execution time across sequence alignment (MSA), substitution model selection (ModelTest), and phylogenetic/coalescent inference (MCMC / ML Tree) on the L = 87,227 aligned bp dataset highlights the computational efficiency of Native Rust (Figure 4B2, Table 3Aโ€“B) [1] [12] [15]:

  • External Two-Stage *MAFFT v7.526 Alignment vs. Native Rust Gotoh MSA: In the 100% External reference pipeline (21.58 s total), progressive alignment in *MAFFT v7.526 requires 4.51 seconds (1.61 s for the 64 complete mitogenomes + 2.90 s across the 16 nuclear loci; 38.6% of the 11.67 s *MAFFT + *BEAST runtime), whereas *IQ-TREE v2.4.0 --date LSD2 requires 9.91 seconds and 10,000-generation *BEAST v1.10.4 + *TreeAnnotator v1.10.4 requires 7.16 seconds.
  • 37.3× End-to-End Speedup in 100% Native Rust RuNIE: Native Rust's parallel Gotoh MSA aligns and compresses the cohort into 1,364 distinct site-pattern columns in 0.22 seconds (216 ms; 20.9× faster than *MAFFT), evaluates the 8-model Felsenstein hierarchy in 0.05 seconds (50 ms), and completes 10,000-generation coupled Metropolis-Hastings MCMC sampling in 0.19 seconds (187 ms) (total binary wall-clock time = 0.58 seconds [578 ms])โ€”achieving a 37.3× speedup over the full external chain (21.58 s) and a 20.2× speedup over *MAFFT + *BEAST v1.10.4 (11.67 s) while matching *BEAST v1.10.4 node ages with Pearson r = 1.0000 (MAE = 3.32 ka) and skyline Ne(t) trajectories with r = 0.9985 [1] [2] [7] [15].

7. Discussion & Evolutionary Synthesis

Reconstructing the extinction of a Pleistocene hominin species from ancient biomolecules requires disentangling genuine demographic signal from taphonomic noise and algorithmic scaling bottlenecks. Unlike extant population genetics, where all tips terminate at the present (0.0 ka BP) and DNA templates are chemically intact, paleogenomic inference must integrate specimens spanning more than 400,000 years of stratigraphic timeโ€”from the 430.0 ka Sima de los Huesos hominins and 124.0 ka Hohlenstein-Stadel femur to the 39.2 ka Spy 94a terminal Neanderthal survivor [6] [9] [11] [17]. By coupling heterochronous tip-dated molecular-clock calibration directly to a 12-epoch Gaussian Markov Random Field (GMRF) coalescent skyline prior inside runie-mcmc-skyline, our analysis demonstrates that the demise of the Neanderthals was neither a sudden single-generation catastrophe at 40 ka nor a stationary low-density equilibrium. Instead, Neanderthals experienced a cumulative, five-stage demographic ratchet driven by recurring glacial contractions (MIS 12, MIS 6, and MIS 4) that progressively eroded metapopulation connectivity across Eurasia [10] [18] [19] [20].

Once the severe MIS 6 and MIS 4 glacial bottlenecks compressed Neanderthal effective population size down to Ne = 1,377.4 (80โ€“60 ka BP) and 1,039.8 (60โ€“50 ka BP), surviving Western and Central European subpopulations became trapped in an extinction vortex characterized by consanguineous mating and relaxed purifying selection [14] [18] [20]. As small, patrilocal family bands of 15 to 30 individuals exchanged mates across fragmented refugia, coalescent inbreeding rose 19.5-fold (FROH = 0.016 → 0.307), reducing the product Ne · |s| below the critical threshold required to purge mildly deleterious nonsynonymous mutations. Our empirical *PAML v4.10.10 codeml measurements confirm that mitochondrial protein-coding genes in late Neanderthals accumulated nonsynonymous replacements at 3.07 times the rate of expanding modern Homo sapiens (ω = 0.08102 vs. 0.02635). When anatomically modern humans dispersed into Europe during the Initial Upper Paleolithic (45โ€“40 ka BP) with an expanding global effective population size (reaching Ne = 737,109 in Stage VI) and interbred with local Neanderthal bands (contributing 1.8%โ€“2.6% archaic ancestry and adaptive antiviral STAT2/OAS1 alleles to non-African modern humans), the remaining Neanderthal demes contracted from Ne = 928.8 (50โ€“44 ka) to 880.7 (44โ€“41 ka) and finally 602.7 breeding individuals at the 39.2 ka Spy 94a extinction horizon [6] [10] [11].

From a computational and methodological perspective, our 32-chain combinatorial calibration sweep against *BEAST v1.10.4, *MAFFT v7.526, and *IQ-TREE v2.4.0 exposes two critical lessons for paleogenomic pipeline design. First, ancient-DNA cytosine deamination hygiene (masking 5′ C→T and 3′ G→A overhangs) and nuclear pseudogene (NUMT) excision are mandatory prerequisites for coalescent skyline inference: omitting them inflates compositional heterogeneity 52-fold (RCFV = 0.0052 vs. 0.0001) and fabricates a 22.3-fold false terminal population inflation (Ne = 11,934.9 vs. 534.7 at 41โ€“39.2 ka) that completely masks the extinction crash [1] [5]. Second, stage-level timing profiling across the L = 87,227 aligned bp supermatrix shows that two-stage progressive alignment in *MAFFT v7.526 (4.51 s) is 20.9-fold slower than Native Rust's parallel Gotoh MSA (0.22 s). By combining Gotoh MSA with site-pattern-compressed Metropolis-Hastings sampling (0.19 s for 10,000 generations), runie-mcmc-skyline completes the entire pipeline in 0.58 seconds (37.3-fold faster than the 21.58 s external chain) while reproducing *BEAST v1.10.4 node ages (r = 1.0000, MAE = 3.32 ka) and skyline trajectories (r = 0.9985) [1] [2] [12] [15].

8. Overall Conclusion & Practitioner Recommendations

Validating runie-mcmc-skyline (Tool #36) across the 87,227-bp hominin supermatrix demonstrates that configurable long-form Bayesian MCMC sampling (default G = 10,000 generations, 20% burn-in = 2,000 discarded, 8,000 posterior states retained) accurately reconstructs 95% credible phylograms, heterochronous tip-dated chronograms, and multi-stage coalescent Ne(t) trajectories within a single 0.58-second Native Rust execution (or 17.39 seconds in the Unconstrained Hybrid cross-checked chain). For paleogenomic and demographic time-series studies, we recommend pairing Stage 1 popgen-blind-dualpass 5′ C→T / 3′ G→A deamination masking and NUMT filtering with RY3 third-codon recoding, GTR+F+I+G4 / GTR+F+R4 rate heterogeneity, and a minimum 20% MCMC burn-in gate to eliminate both early non-stationary chain drift and post-mortem transition inflation [1] [2] [3] [5].
